Here is a way to compile multiple alignments in Excel. It takes a little time, but you can customize it to your liking, such as color coding and secondary structure information.


For color coding based on the degree of conservation in the three-dimensional structure, see below.

Multiple Alignments by ClustalW

  1. Upload FASTA file
  2. Upload the FASTA file that summarizes the amino acid sequences compared in ClustalW , or paste the text.

  3. Click "Exsecute Multiple Alignment"

  4. Download multiple alignments
  5. Copy the part in the red frame, paste it into a suitable text file, and save it.

Edit in Excel

  1. Open in Excel
  2. Right-click on the saved text file and...
    select Open with → Microsoft Excel

  3. Add break lines
  4. Separate each amino acid residue into a cell.
    (1) Select column A.
    (2) Data tab → Text to Columns


    (3)[Convert text to column wizard Step 1 of 3]
    Select "Fixed width" → Click "Next"

    Click between all of one-letter code and create break line

    Click "Finish"

  5. Fix
  6. (1) Select all cells
    (2) "home" tab
    Change the Number fomat from General to Text
    (3) Make cells into a grid pattern


    (4) Widen column A to make the text visible

  7. Add information
  8. - Color coding based on homology (text color and fill color)
    - Addition of secondary structure information (α-helix, β-sheet)
    - Color coding for specific amino acid residues of interest
    ...etc.


Paste into PowerPoint

Here's how to transfer the completed alignment to PowerPoint.
  1. Hide borders
  2. "Page Layout" tab → Glidlines
    Uncheck "views"

  3. Copy
  4. Select the part you want and right-click to copy


  5. Pase
  6. (1) Open PowerPoint
    (2) "Home" tab → Pasete → Paste special...
    (3) Select "Picture (Enhanced Metafile)"
    (4) OK
